common on the JK platform, especially on the 4-door hardtop models with
removable freedom panels.
Based on everything you mentioned — water on both the driver and passenger
floors, dirt accumulation near the upper front door corners, and possible
leaking near the A-pillars — you are absolutely looking in the correct area.
The reason the leak continues even after replacing all of the factory seals
is because the seals themselves are usually not the true problem. Unlike
virtually every other vehicle on the road, the Jeep Wrangler JK does not
have a proper body-side sealing surface. The factory door seals are trying
to seal directly against painted metal, which creates inconsistent contact
points and allows water to enter around the upper door corners, A-pillar
area, and roof-to-door transition points.
